If water can be absorbed into an open container of fluid, even with the cap on tight, then that means all fluid in any master cylinder will always be contaminated also. A master cylinder will never seal as tightly as a cap on a bottle. So this would mean no matter what I do the fluid will always be contaminated?

Once a year is probably good enough. I've used a couple different brands of master cylinders and they say don't use silicone fluid so I would stay away from that stuff.
