I read an ad for Fords new N352 whead, which is the same as the N351 head, except the port sizes are smaller with the same flow numbers. If my thinking is correct, the new smaller port N352 heads would produce more horse power because of higher port velocity. Is my thinking correct?

should be especially in the lowend that is where want the high velo. numbers

You bet they will. you could port out a head to three inch circular ports and flow 500 cfm, but it will have to turn 12000 rpm to make any power. Anybody hear of Dave Storlein doing the engine masters competition in California this weekend??? He put an engine together with 4 barrel cleveland heads and did nothing but add material to the ports i.e. PORT VELOCITY. He kicked some **** too, so that should tell us all something.
